When uploading photos for a new map, I am excluding the shots taken on the ground when each flight commences. Is it necessary to do this or are they filtered out?
If the images are the images that Map Pilot takes at take off, they should be included.

Only one is needed.
They will not be included in the results but are there to adjust the relative altitude into altitude above sea level.

OK - I did not see document and have been excluding those images thinking they might interfere with the procssing. Have I degarded my imagry in any way but not using them? I am wondering if I should re-run my projects with those images included?
The processing result will be exactly the same except that the DEM and elevation layer will show the elevation with respect to the take off point and not mean sea level.
Just so I am clear, will exclduing the ground reference images have any effect upon horizontal accuracy of the indidual pixels of the resultant map? These maps are being used in the field so we are looking for the best horizontal accuracy possible.
Excluding the ground reference image will not affect how the rest of the images are processed. It will only affect the elevations that are reported in the DEM and elevation layers.
If I made with the Map Pilot app, more than one flight for one project. I need included all the Ground Reference Images into the MME process? I take off from the same point.
If you do multiple flights you only need to upload one ground reference image assuming they are all taken from roughly the same location. If you plan on taking off from multiple locations for your flights you should make all attempts to make sure the elevation of your takeoff locations is the same. If they are not the same, no ground reference images should be uploaded at all and the noisier GPS derived flight altitudes will be used.
