We don't have any support for SHP files. You can import a KML file that will define the flight directly with a line string feature.
We recommend only importing the survey area boundary using this method or doing only linear flights with it.
In general, Map Pilot does all the stuff it does to make smart decisions on flight planning. If you try to lay out your own flight for mapping using the linear planning tool there is very little chance it will work out well.
