That is a pretty complex scene to try to reconstruct but if you had much more overlap in the area where you are concerned with it would likely turn out better.
The area with the distorted beams (about a third of the way up) has a lot less overlap than the middle area. Also, more consistent overlap will help too. Starting and stopping and taking images at different speeds doesn't work very well.
