over writing files

Flew a mission today of about 200 images. Moved on to different job and after looking at the SD card noticed the first 200 images were overwritten by the second job. Any suggestions as to why?

I pushed the shutter manually a few times, just to check and see if I had manual shutter control. Could that be the issue?
