Interesting question. It actually doesn't matter too much if you are not processing the data with Maps Made Easy. The DEM is basically used to give a flight shape that is relative to the takeoff location. So if you tell it to fly at 50 meters it will be flying at 50 meters AGL, not 50-13.7 or something like that.
The camera will still be tagging the images using the GPS derived altitude so it doesn't really matter there either.
