If they are drawn in Maps Made Easy you can delete them there.
iOS - swipe left and hit delete.
Android - Hit the trashcan icon.
A boundary group is meant to hold lots of individual boundaries. So if you have a project that has lots of flights in an area that would be one boundary group. Each individual polygon boundary can be used to lay out a single flight or each line can be used to program a linear flight.
