I have processed a map with DJI Workflow and after processing loaded GCP file. All worked well and the map was accurately re-processed except for the heights. It doesnt seem that the heights has been adjusted at all.

The shape of the original surface won't really change. It will get tilted and skewed slightly and offset as needed to minimize the error in the elevation points.

So you want to make sure you are using plenty of overlap so your initial model is good. The realignment process is not going to fix the model itself other than placement.
