Map Pilot Pro can't fix a loss of connection. If you put a hill between the remote and the aircraft it is going to lose the signal. It can happen without warning. There is actually a beeping sound that occurs when the signal strength gets low to let you know of the danger.
Map Pilot Pro would likely have reestablished the connection after your driving instead of DJI Go but using that app is fine too.
When using waypoint flight the aircraft will execute the waypoints until the battery is running low at which point it will return home. This is how most users would want it to operate. If you are using Virtual Stick controls the aircraft will return home when there is a loss in signal. You can force Virtual Stick controls in the settings.
If you read the article about Terrain Awareness it warns against going up and over hills for this very reason. It is the pilot's job to keep line of site with the aircraft and maintain the control signal at all times. The top of the hill might have a been a better place to launch your flight to keep this from happening.
